I would say gravity. I am not certain what the ink consists of or how it spreads in the tube over time, but my guess is that after some time gravity fails to pull down all the ink as the solution gets thinner or spread out in the tube. Someone else would have to fill in more of the science here, if there’s more to it, and how efficient shaking the pen and/or storing it upside-down would be in improving the situation. So, you could try storing them upside-down.

What I really came here to say is: Gravity. The same reason Americans researched a pen that would work in space while cosmonauts (Russian astronauts) were sent to space with pencils.
